Do this item comes with the Y-pipe for my 2015 YZF-R1?

Yes, the Two Brothers S1R Black Series Slip-On Exhaust for the 2015 Yamaha YZF-R1 does come with a Y-pipe that fits between the muffler and header pipes.
I bought this slip-on for my 2014 Honda CBR1000RR Fireblade and I would like to know if when I replace it I need to add some other element to the motorcycle to work perfectly or I just install it and it will not affect anything

While you can probably get away with installing this muffler by itself, to get the best possible throttle response and engine performance, it's always best to get some sort of fueling modification device. Basically, any time you change the way air gets into or out of, the motor, you'll want to adjust fueling appropriately to maximize any performance gains available from the new setup.
For your particular machine, we recommend the Bazzaz Z-Fi fuel controller. It's easy to install and configure for your needs. The unit comes pre-programmed with two maps: one for the stock configuration, and one for the bike with a slip-on muffler such as the Two Brothers unit that you have.
