Yes! The Arlen Ness Big Sucker Stage 1 Air Cleaner Kit without Cover is designed specifically to work with the OEM air cleaner cover, or any air cleaner cover that fits in place of the stock air cleaner cover. You should have no problem with your particular setup.
Do you have to tune/tuner the bike after installing the aircleaner

Depending on what other modifications you have done to your bike, you may need to add a tuner. If you are only adding an intake to a stock bike, I suggest seeing how it runs for a short period before deciding if you need to have add more fuel with a tuner.
My son bought a bike with a Big Sucker Stage 2 air cleaner on it and it rubs on his knee. Do the Big Sucker Stage 1 and Stage 2 use the same base?

Yes, the Stage 1 and Stage 2 kits do indeed use the same base plate for a given machine. If you're having comfort issues with one, you'll most likely have the same issues with the other since they're both positioned in the same spot on the bike.
I see pics of 2 different things. I want to put a custom 5 1/2 flat cover on this. Is this the correct item?
So long as the custom cover you have is designed to fit in the same way as the OEM air cleaner cover, you should have no problem fitting it to the Arlen Ness air cleaner we have on offer. The kits with the wedges on top of the filter element come with hardware that allow you to install any air filter covers that also fit the OEM air cleaner.
These air cleaners from Arlen Ness are designed to work with the OEM air cleaner cover for the model you select from our fit guide. So long as the Willie G cover you want to use fits the stock air cleaner assembly, then you would have no problem fitting it to the Big Sucker air cleaner from Arlen Ness we have on offer here.
